John Stones put the Etihad side in front just after half-time, before Gabriel Jesus doubled the lead for Guardiola’s men.
Aguero then scored from the penalty spot, putting the result well out of reach for Fulham.
Recall that the game marked Aguero’s return to Pep Guardiola’s starting line-up for just the fifth time across all competitions this season.
With the result City are now on 71 points from 30 matches, ahead of second-placed Man United, while Fulham remain stuck in a relegation battle in 18th place on 26 points.
